We are planning a May 2005 wedding and have our venue location and hotel already booked (ceremony & reception are at some location). We would like to provide a bus for our guests from the hotel reception and back since it's a nearly 40 minute drive on back country roads. Would it be improper to ask a fee per person to help us out with this cost? When would the appropriate time be to let guest know this? Should it be put on save the date, invitation or on website?

No, it wouldn't be proper. The simple rule is: If you invite, you pay. So, if you are providing the shuttle/bus, you are expected to pay for this. If you cannot afford it, then it would be better not to reserve it.
Perhaps you could mention on your wedding website that your guests may want to car pool because of the drive.
