I am the MOB and, prior to purchasing my dress, I discussed with the MOG what length dress she planned to wear. She told me she would wear a knee length dress. Based on her preference, I purchased knee length and just found out the MOG went with floor length. She purchased her dress weeks before I selected mine, but never shared with me this information until now, 3 weeks before the wedding. It took me forever to find something I liked and I really do feel more comfortable in knee length. Will this be a problem if we are wearing different lengths?

It might appear awkward if she was more formal than you, especially if you are not dressed in the formally of the wedding. Length is only one of the elements of formality though. So, if you feel that your dress reflects the formality of the wedding and your daughter approves, then you have no problem. Of course, it is best to have both mothers similar in formality.
