     Paying pastor not from the church  

Our sister is being married in our church, but by a pastor who is not from our church because the regular pastor had another engagement that day and is unable to perform the ceremony. In this case, would she make a donation to the church and make a payment to the pastor performing the ceremony?

  I would ask the pastor from your church about this. Perhaps he has made arrangements for him to be paid? In any case, given that this pastor is going out of his or her way, and if he or she does a wonderful ceremony for you, a donation to him/her would show your appreciation---something that I am sure he/she would appreciate.
When in doubt, do the loving thing!
