I was wondering how we should let guests know what stores we've registered at as I've heard that you should not include this information with the wedding invitation.

Correct. We don't include registry information with any invitations other than bridal shower invitations. You can let close friends and family know your choice and they can tell any guests who might ask. The registry information can be mentioned on a personal wedding site so long as it is not mentioned on the front page and it is not the focus of the website.
