What is the correct wording on invitations when the couple already married in a civil ceremony because of medical condition and now are having a church wedding?

That would be a blessing of the marriage or, in the Catholic church, a convalidation. However, this is not a wedding and should not appear to be one. Invtations are sent to those close to the couple and can be handwritten informally.

I completely agree. This shouldn't appear to be a wedding and the invitations should reflect this.
