I am helping my sister plan her wedding. Her flower choice is orchids and the table is rectangular. Our first thought would be to do a vase around 18in tall with one stem in the vase filled with water. I know that something like that would work on a round table but rectangular? How could we use orchids as a wedding centerpiece without going too high and obstructing guest's views?

The submerged look is really "in" right now. I think you are on the right track of using a square vase to mimic the look of the table, rectangular. The one downside of submerged arrangements is that the flowers are contained within them, so you don't "fill" out the table.
My suggestion would be to find two long, low, and rectangular glass vases to place on either side of the center vase with the orchid stem submerged. You can put floating candles in these and maybe place some of the orchid blooms on the table tops around the base of these.

Orchids are really fun to work with!
Go with clear round bowls for a less obstructed view. For long tables, how about one good sized pillar candle or hurricane candle in the center and 2 round bowls on each side to elongate the center of the table, but still provide some visual variety? Place a touch of fresh curly willow tips, beargrass or honeysuckle vine into the bowls to create a soft spiraled "nest' . Then add about an inch or two of water and 3 to 5 single cymbidium orchid blooms. Vary the tones if possible. It's gorgeous.
I suggest cymbidiums since they are a lot more substantial than other kinds of orchids. They come on long heavy stems and you would remove the individual blooms to use in the bowls.
If you want even a bit more pop add a small submergeable led light under the blooms and a bit hidden by in a capiz shell or in crushed shell "sand." Put it all over the top by tucking in a single dendrobium orchid bloom into each napkin or place setting and providing some for your caterer to use on the hors'deourves or in cocktails (dendrobium orchids are edible, though not all that tasty!)
