I would like to hold my wedding ceremony in a church that only sits 100-125 people yet I plan to send about 300 invitations for the ceremony and reception. I would like to have the ceremony open to all the invited guests that would like to attend the wedding. Could I note on the invitation that space is limited for the ceremony to maybe encourage guests to just go to the reception? Is it better etiquette to select a location that will comfortable sit all expected guests?

Invite only the number of guests who can be seated. It is expected that everyone will have a seat. Plus, there could be fire codes that would make it impossible for extra guests to come inside and what will you do/say to those people? Sorry - you'll have to wait outside? No, it would be better, as you seem to already know, to invite the correct number of guests to the ceremony and reception and the rest just to the reception or find another church or ceremony venue.
